Immunity in the host species against one but not others will force natural selection to favour the others and so they will have a competitive advantage and go on to be the dominant strain. Of course vaccination isn't the only method of achieving immunity, so all vaccination is doing is forcing selection to occur sooner and without the price of deaths that allowing immunity to be achieved naturally would cost. Vaccination isn't causing mutations. It's simply forcing selection to occur sooner. To date, non of the mutations are sufficiently different to render the current vaccines void. In fact by not vaccinating, any strain of the virus would multiply to massive numbers which increases the number of mutations. So not only does the host species suffer the full fatality rates of the ensuing epidemic but it increases the chance of more virilant mutations occurring.
