A pellets journey starts in the action / breech of the rifle which is usually under the scope.

When you zero a rifle the zero comes from the scope as its that you are adjusting to change the scope sight line.

The difference between the scope turrets and the end of the barrel isnt seen on a zero, so as Davy said it isnt a problem and doesnt matter.

A example of this would be if i marked a line on the floor at 30 metres in a wind free range and ensured that my scope turrets were level with the line. I then zeroed bang on so i could put pellet on pellet from that line.

I then moved back the barrel length and ensured that the muzzle was now level with this line and shot at the same pellet hole it would still put pellet on pellet.
